It's creating a second Facebook pixel in the business manager and running it side by side our main Facebook Pixel. This is a issue for medium to large scale stores, the pixels will miss-attribute data between them and destroy pixel learning optimizations generating lower overall performance.

Hi, there! It is expected behaviour for the channel to add a pixel to your online store. If you already have a Facebook pixel, then you'll see an option to change the pixel connected to the channel. I definitely agree that you wouldn't want to keep two! You can change this by navigating to Sales channels > Facebook > Facebook marketing > Change pixel.
